Is it possible to install bullet proof car door windows and still keep the option to roll down the windows? I know that having the windows down would take away from having bullet proof windows, but it is still nice to have the option to roll down the windows when preferred. Please advise.

Sure, but it appears they are only made to roll down approx 1/4 inch.
Actually, you have to do the whole car, not just windows. There are only a few companies that specialize in bulletproof vehicles, and they don't just do vehicles off the street for people.
A bulletproof Chevy Suburban is about 0,000, Grand Cherokee ,000, Toyota 4Runner, 0,000.

Oh, almost forgot, a convertible cannot be made bulletproof, unless it is a hard-top convertible. Of course, it would cost a lot more to engineer the mechanicals to handle a much heavier hard-top. I don't think anybody does that.

We have a bullet-resistant BMW from the factory. It does allow you to roll down the window for a few inches on the driver side only.
Factory installed armor offer roll-down windows as options (at least with Audi), but armoring outside of the factory usually do not offer it as it involves a lot of modifications.
The ability to roll down a window, depends on the glass curvature and on the thickness of the glass, or the armor level. Too thick and too curved and it will “intrude” into the interior at the bottom.
But yeah, forget doing that on a convertible.
